I have key programmers that will program a key to a 1999 honda accord, but what about writing the VIN to the ECU?  Can the Maxi do that?

On a 99 the vin write is not required also I doubt the maxidas will do the keys
I had a 99 and neither the maxisys or das would do the keys I even tried with hds could not program keys I end up doing it with another tool.

Go to immobilizer fuction and hit pcm replacement if available follow promts. For such
old vehicle there is a big chance that is not available.

last resort I tried an old chinese version t30 just for fun and it programmed the ecu
without any problems , could not believe it.

Yes the t300 and sbb specially the first ones they made works very well on those old hondas and ford vehicles. and yes vin rewriting is not important when using an autel tool on old pre-canbus vehicles. our tools calculate the pin code needed for us. when using HDS is a different ball game the vin and date is crucial to program keys. regardless I always change vin am used to the HDS.
